ChIP Validated Antibodies

Chromatin immunoprecipitation (ChIP) is an effective method for identifying links between the genome and the proteome by monitoring transcription regulation through histone modification (epigenetics) or transcription factor-DNA binding interactions. The strength of the ChIP assay is its ability to capture a snapshot of specific protein-DNA interactions as they occur in living cells, and then quantitate the interactions using quantitative PCR.

To isolate a specific modified histone, transcription factor or co-factor, ChIP-validated antibodies are used to immunoprecipitate and isolate the protein-DNA complexes from other nuclear components. Selection of the appropriate antibody is a critical parameter to successful ChIP assays. ChIP validated antibodies must be high quality and very specific, with the ability to bind the target protein in its chromatin-associated context after cross-linking. Thermo Scientific provides numerous ChIP-grade antibodies that are validated for this procedure.

Cells were probed with a Dnmt1 monoclonal antibody (Product # MA5-16169) at a dilution of 1:100 overnight at 4ºC in 1X PBS containing 1% BSA and 0.3% Triton X-100, washed with 1X PBS, and incubated with a fluorophore-conjugated goat anti-mouse IgG secondary antibody at a dilution of 1:200 for 1 hour at room temperature.     Immunohistochemistry was performed on formalin-fixed, paraffin-embedded medullar kidney tissue sections. To expose target epitopes, antigen retrieval was performed in 0.01M citrate buffer (pH 6.0) at 99-100ºC for 20 minutes. Tissues were blocked and probed with a Dnmt1 monoclonal antibody (Product # MA5-16169) at a concentration of 2ug/ml for 45 minutes at room temperature. Tissues were washed extensively with TBST. Detection was performed using a biotinylated anti-mouse IgG secondary antibody followed by an alkaline phosphatase-conjugated streptavidin and DAB colorimetric substrate.

    Immunoprecipitation of Dnmt1 was performed on HEK293T cells. Antigen-antibody complexes were formed by incubating 500ug of HEK293T whole cell lysate (in 500ul volume) with 5ul of a Dnmt1 monoclonal antibody (Product # MA5-16169) or mouse IgG (negative control) overnight at 4ºC. The immune complexes were captured using protein G-sepharose beads, washed extensively, and eluted with 6X Laemmli buffer. 50ug of HEK293T whole cell extract (WCE) was loaded onto the gel as a positive control. Samples were resolved on an 8% SDS-PAGE, transferred to a PVDF membrane, and blocked with 5% milk in TBST for 1hr at room temperature. The membrane was probed with a Dnmt1 monoclonal antibody (Product # MA5-16169) at a dilution of 1:1000 for overnight at 4°C, washed in TBST, and probed with a HRP-conjugated goat anti-mouse light chain secondary antibody at a dilution of 1:40,000 for 1hr at room temperature. Tissues were counterstained with hematoxylin and prepped for mounting.

PCR calibration curves were generated for each primer pair from a dilution series of sheared total rat genomic DNA. Quantitation of immunoprecipitated chromatin is presented as signal relative to the total amount of input chromatin. Results represent the mean +/- SEM for three experiments.
